Можно выделить три периода деятельности института: экологический, переходный и современный. Основным направлением исследований в первый период были анализ окружающей среды Москвы и определение уровня экологически-связанной заболеваемости, разработка новых средств диагностики заболеваний (полимеразная цепная реакция и тест-система для определения тропонина), векторно-направленной терапии злокачественных новообразований, использование природных статинов для торможения онкогенеза. В начале коренной реконструкции медицины, инициированной мэром г. Москвы С. С. Собяниным, институт был переориентирован на решение аналитических задач организации здравоохранения. В современный период сотрудники института занимаются исследованиями лучших практик общественного здоровья. В институте реализована комплексная система поддержки московских учёных — поиск идей, доступ к базам знаний и др. Отдел статистики формирует комплексную картину состояния здоровья и медицинской помощи населению Москвы. Организационно-методические отделы стали фактическим «штабами» при главных внештатных специалистах ДЗМ. Центр социологических исследований проводит системную работу по оценке обратной связи специалистов и общественности относительно мероприятий, проводимым департаментом. Конгрессно-выставочная деятельность медицинских организаций поддерживается, пропагандируется и анализируется соответствующим отделом института. Активно ведётся работа с населением по пропаганде здорового образа жизни, знаний о первой помощи и др.
